Unfortunately, Pandemonium is the only real response I have. Its science fiction section is, unsurprisingly, significantly larger than anywhere else I have been.
Consequently, despite my deep loyalty to Your Move Games, I go to Pandemonium for all my sci-fi/fantasy shopping, and then go to Your Move for all my gaming shopping.
Both the Harvard Bookstore in Harvard Square and Rodney's in Central Square have good used SF book sections. (I've been to Rodney's several times, but it wasn't until just now that I discovered they have a second floor)
I don't know anything about this book store, but there's used bookstore opening in West Roxbury on April 30th. Their spam said they're specializing in SF, fantasy, and horror. http://www.seekbooks.org/
Unless Rodney's has changed their layout (it's been a while since I've been there) the problem with going to Rodney's is that the SF books are in the back corner, so you have to walk past all of the other interesting books they have for sale.
